The scientist says "I don't know," and "What are you going to do about it?"
He goes into a lab to try to find out. What's the best shape for a boat?

Can I translate the second sentence like this:
The scientist says "I don't know". And what is he going to do about it?

Answer: The second sentence refers to the string before (which you're not showing here)
He's saying it to himself, about not being able to account for something in observation.
So it's more like "What can I do about it?"
